I assume that if Kabuto-san was woken up before he had a chance to have a change in his mentality, Seeing himself stripped of Orochimaru's powers would break him yet again.
Fortunately, I am very sure that when he wakes up he will have some new perspective on things and will be more grateful than horrified at what Orochimaru did.

I've thought that Orochimaru simply leaving him there, without his ill-gotten powers but otherwise unharmed, was....a strangely kind gesture, in a backhanded sort of way.
